In order to wire all your Shimano Di2 components together to work, you need wires.  Specifically, you need six Shimano Di2 EW-SD50 Electric Wires.  This is what makes Shimano's E-Tube system work.

Shimano's Di2 system is modular.  The shifters plug into Junction A, or SM-EW90, which is typically affixed under the stem.  Junction A then needs a wire to plug into SM-JC40/41, or Junction B, which is by the bottom bracket.  There, you need a wire to plug the battery to Junction B, a wire to plug the front derailleur to Junction B, and a wire to plug the rear derailleur to Junction B.

The EW-SD50 wires come in sixteen lengths from 250mm up to 1400mm.  You should always measure before selecting wires.  That written, if you're looking for some basic advice, the 350mm length is usually good for connecting the brake levers to Junction A.  350mm is also a decent length for connecting the battery and front derailleur to Junction B.  The wire to the rear derailleur to Junction B rarely needs to be longer than 950mm, can often be shorter.  The wire from Junction B to Junction A is one you should definitely measure, as it is typically the length o the downtube plus a good bit.
